I am going to move into a granny flat behind my sons' house but am concerned about this as his mother in law passed away in it. Do you see any problems arising from this.

These are some considerations:
1. You did not mention how his MIL died.
2. Usually, if it is old age or common ailments such as a heart attack or even terminal cancer etc... In my opinion, there is no major concern with it.
3. In my country; 80 percent of the time; the body (was) cremated. And if it is via cremation; even best as cremation is neutral vs burial.
4. Anyway, frankly, all of us one may must perish. And as mentioned; if it is through natural death; then most of the time no issue.
